CrystalMaker provides 4 ways of measuring bond distances:
Bond Distance tool.
Arrow tool.
Selection Inspector.
Distances & Angles file output.
Choose this tool from the Tool Strip, then either hover over an existing bond or click on a pair of atoms. The distance between the atom centres is then displayed on the screen. More-detailed information, including the bond vector, is printed in the window log.
Why does the information disappear from the screen? CrystalMaker's screen measurements are designed to provide context-sensitive data, without cluttering your display. When you make a new measurement, or rotate your structure, the old measurement vanishes. If you need to preserve measurements, select the bonds you wish to label, then turn on their "Label" checkboxes in the Selection Inspector.
The Arrow Tool has a rollover mode which displays a bond distance under the mouse. If you move the mouse over a bonded atom (and the plot scale is reasonably large), all bonds to that atom will have their distances shown.
If you select an atom (e.g., by clicking on it with the Arrow tool), its distances are listed in the Selection Inspector. To print these in the log you can use the Calculate > Bonding Info command.
Use the File > Export Data > Distances & Angles command to create a text file with detailed listings of bond distances and angles, for each site in your structure.
