Atoms can be coloured on the basis of global atom colours, or locally, by applying a colour to one or more selected atoms.
The Atoms Inspector lets you control atom colouring according to either:
Chemical Element (e.g., all "O" atoms in red)
Crystallographic Site (e.g., "Si" atoms on site "T1" in blue; "Si" atoms on site "T2" in pink).
Molecule (for a molecular crystals with no primary inter-molecular bonds).
You can also change the colour of a selected atom or group of selected atoms using the Selection Inspector.
To modify default atom colours and radii, use the Preferences command and navigate to the Elements panel.
